I am actually using the stock wastegate on the turbo, not an external wastegate. I am clueless to the problem.

Paul, glad to hear she's up and running!
Do stay off the gas during that break in, don't want to screw anything up after such a long wait. I really can't wait to see what kind of numbers this setup lays down with a built up block (if you do a dyno). Keep us posted when you get out of the break in period.
