When I have my fan set to 3 or 4 the fan makes a clicking noise. It does not happen at settings 1 and 2.

Any ideas of where to start trouble shooting this?

Mine does it too. But not all the time. No idea what it is either

Check the vents to see if something is in there first? Mine has done it for years, but the actual fan is a PITA to get to without removing half of your car so I just live with it.
